There's a button in your treasure chest which you can use to exchange pearls for Gold Doubloons or Silver Doubloons.
If you exchange for GD, only pearls with GDs will be removed and same with SD only pearls with SD will be removed. If after you exchanged both GD and SD but still some pearls remain, it might be a prize pearl!
